I did not test El Capitan, but since it works on BioC 3.5 (with help of Herve Pages) it is also ok. The current situation seems to be that the binary package R-3.4.0.pkg requires El Capitan or Sierra. Mavericks and higher require R-3.3.3.pkg. Snow Leopard, Lion, Mountain Lion require R-3.2.1-snowleopard.pkg. 3, Windows: Early versions of 'xps' were compiled with MS Visual C++ as long as CRAN did support Visual C++. Later CRAN created their own Rtools to compile R, based probably on MinGW. Luckily, a user of 'xps' did create the binary 'root-mingw-O2.7z', so that I could still support Windows. However, in autumn 2016, the new Windows toolchain for R-3.3.0 was based on a new version of the gcc compiler, which is incompatible with 'root-mingw-O2.7z'. Personally, I am a Mac user and did all my development on my MacBook Pro, where I have installed WinXP, Win7 and openSUSE 11.4 using VMware Fusion in order to test xps for these architectures. I prefer to install root from source. I tried to compile root with gcc/g++ but did only get error messages. To test if ROOT is ok I did run the tutorials from xterm: $ cd /Users/cstrato/root/tutorials $ root [root 0] .x demos.C run some tutorials from the appearing buttons then quit root: [root 1] .q After installing R-3.x.x I have also installed MacTex from: http://mirror.ctan.org/systems/mac/mactex/mactex-basic.pkg http://mirror.ctan.org/systems/mac/mactex/mactex-additions.pkg To install Bioconductor packages including xps I usually create the following sub-directories, e.g.: /Users/cstrato/Library/R/3.0/library Now comes the important part in order to compile xps with clang/clang++: In you home directory you need to create an invisible directory '.R' (dot R) by typing in xterm: $ mkdir '.R' Then you need to create a text file named 'Makevars', which contains the following four lines: CC=clang CXX=clang++ CFLAGS="-mtune=native -g -O2 -Wall -pedantic -Wconversion" CXXFLAGS="-mtune=native -g -O2 -Wall -pedantic -Wconversion" The file 'Makevars' must be put into the invisible directory '.R'. Now you are able to compile xps with clang/clang++, e.g.: R CMD INSTALL -l ~/Library/R/3.0/library xps_1.36.0.tar.gz To check if xps does work correctly I do also: R CMD check xps_1.36.0.tar.gz Note: If the new version does not work please use 'xps_1.34.0.tar.gz' Id. Install ROOT for Mac OS Sierra ----------------------------------- First I have installed XQuartz, currently version XQuartz-2.7.11.dmg Then I have installed Xcode 8.1 and the 'Command Line Tools ' for Xcode. At last I have installed gfortran from: http://coudert.name/software/gfortran-6.1-ElCapitan.dmg Then you need to create in your home directory the file '.bashrc', see e.g. Ic Since currently there does not exist a ROOT binary for Sierra and Xcode 8 you need to compile it from the source, which you can download from: https://root.cern.ch/download/root_v5.34.36.source.tar.gz NOTE: You can no longer compile root with configure/make, since the ROOT developers have switched to 'Cmake' First you need to download Cmake from: https://cmake.org/download/cmake-3.7.1-Darwin-x86_64.dmg For command line use you need to add in .bashrc: PATH="/Applications/CMake.app/Contents/bin":"$PATH" In oder to compile root with cmake you need to create a build dir, e.g.: $ mkdir /Volumes/T3Data/ROOT/root $ cd /Volumes/T3Data/ROOT/root Cmake requires you to provide the directory containing the source code, e.g.: $ cmake /Volumes/T3Data/ROOT/src/root $ cmake --build . $ . bin/thisroot.sh Then you can test 'root' and install 'xps' as described above (Ic). Install ROOT for Mac OS El Capitan --------------------------------------- This is a special case since for BioC 3.5 the new Mac server 'veracruz2' has installed El Capitan, has compiled ROOT from souce in fixed location, and has built an xps binary, which contains the directory path of ROOT hardcoded. Thus you have the following two possibilities: a, download a ROOT binary and install 'xps' from source: You can download the following binaries from https://root.cern.ch/content/release-53436: - root_v5.34.36.macosx64-10.11-clang70.dmg - root_v5.34.36.macosx64-10.11-clang70.tar.gz Now you can test 'root' and install 'xps' as described above (Ic): R CMD INSTALL -l ~/Library/R/3.4/library xps_1.36.0.tar.gz R CMD check xps_1.36.0.tar.gz b, build ROOT from source and install the 'xps' binary from BioC 3.5 As for Sierra (see Id) you need to install 'Cmake' since ROOT can no longer be compiled with 'make'. Then you need to compile ROOT in fixed directory '/usr/local/root' as described by Herve Pages in: https://stat.ethz.ch/pipermail/bioc-devel/2017-April/010931.html The reason is that the user need to have the ROOT libraries at these locations, too, since the rpath is now hardcoded in xps.so. In addition to XCode you probably need to install the compiler clang 4.0.0 which is available from: http://r.research.att.com/libs/ Note: Since I do not have a Mac running El Capitan, I could not test any of these procedures. Install ROOT for Windows XP, Vista and Windows 7 (32 bit only) ------------------------------------------------------------------- For Windows users it is important to install a binary version of ROOT compiled with MinGW, currently version root_v5.32.03: Currently you can download this ROOT version from: https://docs.google.com/file/d/0B0qZ3XBoK1ubVzl5MHBEaWxQdW8/edit If this does not work, please contact me to get 'root-mingw-O2.7z' of size 37MB It is recommended to install ROOT in the default directory C:\root. Simply add: ROOTSYS=C:\root\bin (or: ROOTSYS=C:\root if you add %ROOTSYS%\bin to PATH) Note: The only possibility was to compile ROOT with MinGW, the compiler used by R. Many people had tried to compile ROOT with MinGW, but have failed. These examples can be run to test if ROOT has been installed correctly. Note 3: Source vs binary In principle, it is also possible to download and install binaries for some architectures. However, this is not recommended, since the sources for package 'xps' depend on the ROOT framework, and need to be compiled with the same compiler version as ROOT itself. Furthermore, daily versions from ROOT can be downloaded via svn and should work fine with 'xps', however, the current versions 5.32/01 and 5.34/03 have been used to test 'xps' for MacOS X. On Linux I did test only 5.32/01, and on Windows only the MinGW binary 5.32/03. Note 4: ROOT fails to compile Like R, the ROOT framework can be installed on many architectures, see the list of supported architectures, when running "./configure --help". However, ROOT may also compile on a number of other architectures. In case, the current official source file "root_v5.34.05.source.tar.gz" fails to compile, you can download the current development version from svn, see: http://root.cern.ch/drupal/content/subversion-howto If this still fails and you are still interested to compile ROOT, please contact the RootTalk forum at: http://root.cern.ch/phpBB3/ This will help the ROOT developers to eliminate potential problems. Note 5: Can I use ROOT for other purposes? ROOT is a powerful professional C++ framework with many classes,see: http://root.cern.ch/drupal/content/users-guide http://root.cern.ch/drupal/content/reference-guide However, even if you never intend to use any of these classes or not even to use C++, but want to develop your own C functions, as many R developers do, ROOT may be of interest to you, since by typing "root" you start a C/C++ interpreter, which allows you to test your functions without the need to compile them first. Simply create a text file, called a macro, containing your C functions.
