These values can be input as vectors or ExpressionSet objects. This means that data from Illumina BeadChip microarrays or any other type of microarray can be UPC normalized with relative ease. It is also easy through integration with the GEOquery package to UPC normalize any preprocessed data set from GEO. o This package now uses the ComBat function from the sva package to make it easy to adjust gene expression data for batch effects. This can be done for any type of expression data. o RNA-Sequencing data can now be input as matrix files and/or where a header is present in the input data files. NOTES o The SCAN_TwoColor and UPC_TwoColor functions have changed.
